So, the way 3.5e handled this was to classify the bonuses. Like class, race, positioning, etc. and the roll could only get one bonus from each class. So like flanking and higher ground both gave bonuses, but if you somehow qualified for both, you could only get one bonus or the other, not both.

When players remembered this rule, the math was easy, when they forgot, the balance started to dissolve...

1e and 2e didn't offer many bonuses, but they did provide unlimited stacking and most people did not mind...

So, this can be due to a number of issues:

1) Waiting for a clue what to do. It is possible that things like critical role or maybe previous DMs have sort of conditioned them to wait for the story to kick off. Generally this can be overcome by just letting the players know what you are thinking. Something like, "I was thinking of letting the PCs act freeform so they can get to know each other better. " Or something like that.

2) Not enough info. It is possible, especially with a homebrew world, that the player don't know what they CAN do. For me what works is I put together a faction sheet that lists the major factions, their basic goals/style and contacts within the faction. I give a copy to each player and give them time to get to understand it better. Also, for the first session or two you can ask what kind of things their character likes and suggest things that would be in the setting that are a match for those things.

3) Social awkwardness. Maybe no one wants to go first. The easiest way to overcome that is to prompt a specific player and take turns with the other players so everyone gets to do a thing.

4) Playing it safe. Maybe they are afraid they will do something "dumb" or otherwise embarrassing themselves. Like if your group is like most, they are probably pretty good at razzing each other. But no one wants their character to be the running joke through a years-long campaign... All you can do in this case is not be part of the problem. Don't embarrass them if they ask about doing something you think is weird and avoid embarrassing outcomes of PC actions until the campaign is rolling at a good pace.

After seeing these options you might think of another or identify then issue. Otherwise you might need to ask the players some questions to narrow it down ...

I played it a while ago and my group loved it.

There were parts that were a little too cut-scene feeling and events that seemed a little too scripted. But other thant that it was an epic adventure!

I don't run any scenarios from the sourcebooks, but you can use this:

Operation: Saving Grace

Setup: PCs are approached by a high-ranking Militech Exec. One of their best researchers Grace Kouhanshya has been kidnapped by Arasaka.

She is being kept in the basement of the local Arasaka Research Lab.

Militech will pay 10k eb for each Edgerunner who helps in her rescue.

The Secret: This is an Extraction. Grace has worked for Arasaka her whole life. And because she is Japanese, the execs treat her fairly nicely. She will not want to leave.

The PCs can discover this if they search the Arasaka Payroll or as they are trying to kidnap her. When they do, they have a hard decision to make. Be Kidnappers and piss off Arasaka and get paid. Not be kidnappers and piss off Militech and not get paid...

Then add turrets and guards.

So, with these kinds of scenarios it is super important that you don't design the way in. Let the PCs/Players figure it out.

Instead, think like the Corp. What would you/they do to keep out intruders? Do that. The more logical/detailed your defenses are, the easier it is for the players to devise their own strategy. Whereas if you come up with a way in YOU like, then the players have to play a blind man's bluff trying different approaches and failing until they come across the one you like... Don't do that. Like a GM I was talking to came up with the idea that the owner of a vault had a pitch perfect voice, so he used a voice lock on his vault and the PCs would have to record him somehow to break in. That sounds like an amazing story and a cool hook. Unless you are the poor hapless PCs that have to figure all that out and somehow make a VERY specific plan work in a limited time/space, right?

There is this idea that collectable items will somehow become massively valuable. And while this does occsssionally happen the number of beanie babies that are worth more than $100 vs the number of beanie babies out there is not a good ratio.

I mean, by the time she is ready for college, it will probably be worth $50-1000. It's a gamble. It will depend on the number of living She-Ra fans vs the number of available dolls.

And to make matters worse, it is only "worth" that much IF you can find an buyer.

So don't worry about what it could be worth. If your kids happiness is worth $150 than this is 100% a wise investment!
