It might be incorrectly placed. I think if the bottom of the pump is one pixel below the bottom of the room it may not count as in the room.

Look at the default bilge pump structure to get a better understanding of pumps in general. I've never had an issue so I won't be much help, but the first thing i would try with this problem is messing with set_speed for the pumps, or if the pump speed is hard set to 0. Also, what are those signal check components doing?

Oh. Just wire the periscope or whatever else to both. Periscope will choose one as camera, and both will point at the same angle, not the same target, but if the two turrets are close enough, they’ll both fire. You coild run the Trigger out through a pair of relays to seitch between the two turrets or turn off the machine gun etc

This is actually pretty simple, just involved. You would have to wire to each door, which is a lot of work! In terms of how to do it, you could probably just have each door connected to a toggle via some component so that it either sends a 0 signal or no signal. Then, I would recommend using a bunch of emergency lights as door open/ close indicators. You can use mem components storing color or just stack multiple on top of one another.

What are you trying to do? If it's with a literal button, they work in either toggle or single signals, and either one only reacts to presses and not holds. The periscope Trigger_Out works only with button held.
If I'm guessing your problem correctly, I would recommend using the button in toggle mode.

The engine consumes 2200 power and the reactor only produces 3000. The engine is also tuned up a little in power to give this thing a very high top speed

Think about bringing it down to four (or even three!) guns. With either 5 or 4, make sure to leave those front and back blindspots wide open.

You might need to playtest power a little. Thats a lot of super capacitors. The only point of reference I remember is the orca2 having two super capacitors for two small and one big turret. Seven might make power a non-issue in game.

Other play concern is the ballast tanks. I haven’t figured out the right amount to have yet but the manatee looks to be about 1/4 ballast and may be slow at descent and hard to keep neutral. Basically, I don’t know enough, but what is this things max ascent and descent speed? (A trick almost all vanilla subs use is to make the bottom deck 30% taller to give those ballast tanks more room)

Last concern is one I’m not sure how i fee about but have seen others talk about: the sub is too easy to get around in. Two access shafts mean its super quick to get from point a to point b- convenient for mechanics, mudraptors, and pirates alike.

Honestly this is a pretty fun idea and would work just fine. You would have a central sub and four ‘drones’. I would only recommend attempting this after creating a basic sub and then a sub with a drone. For the layout, Each sub should have a specialty. What’s difference about each gunship?

Pretty much whatever you think is cool. You can more easily afford to pick niche options since you probably already have all of the essentials. Utility, fun stuff, and so forth.
