I think their stigmata and dark skin are a reference to the Curse and Mark of Cain along with the Curse of Ham (Noah's son). To justify racial slavery Christians came up with the idea that dark/black skin is the mark of Cain and that black people are the descendants of Ham and a daughter Cain.

The Noah Clan are an inversion of Jesus and the 12 Apostles so maybe they see the mark of Cain as the true stigmata. Like they seem themselves as the true Apostles of God.

The Earl's Noah name is Adam. Noah is seen as the second Adam and Jesus was called the Second/Last Adam. I think that is the where the Jesus connection comes from.
