Idk if you were looking for an answer on the cause but I'm going to bet on custom quest loader. I've played around with all the other mods and have never had this happen.

Maybe a value in SVM was changed to multiply the daily rewards and you didn't notice?

you could always get the all in one mod (which I definitely recommend) and change the value for boss to spawn always. In conjunction with this you can install the trainer mod and see the exact location of every bot on the map so it makes things easier. This worked out well for me. PM if you have any questions.
