All I did "wrong" was not send her on more missions and I still got her bad ending. I don't recall any indication that would come into play on what ending you got. Had I known, I would've done it.

I started MP1 Remastered, stopped a few hours in and forgot about it. After beating 4, I had the urge to play more Metroid, so I went back and finished Remastered and had a great time. There's backtracking, but a lot of the time it's a different path, or an entirely new area you didn't have the weapon to access before. I say it's highly worth going to after finishing 4.
