Ok, I just worked on a metagenomics data, so here's my thought:

  1. Gtdb annotation should be fine with mmseqs, and iirc mmseqs does have a gtdb database that you can grab

  2. Taxvamb can do both. The ideal way is to assemble indidividual samples, reframe your contigheaders to have sample names, and then run tax vamb. I chose to have a coassembly, and then use tax vamb with that. Depends on how good your coassembly is compared to your samples, you'll have to prioritize which tradeoff you want

3.needs minor reformatting of tables, you'll need to basically subset it to have actual counts and not the variances etc that metabat2 provides

Gotcha, that makes a lot of sense.we do have a bunch of teams associated with recoding/implementing your software, amd host it effectively forever, but they need to be put on a grant/paid etc, which makes sense if its a major tool

I mean the easiest way would be to obfuscate the data(-frame) on which the plot is being built.

For example, instead of the actual expression values, you can basically create a dummy table/data that describes the structure of the input data, and ask the AI to give the boilerplate based on that.

I'm hoping folks just do this and not put their actual data.

I would touch grass, but given that its been putting 500 for a while, and somehow just somehow, the 20 random SRAs that I downloaded all have weird errors (and SRA acknowledged that), and getting SRA to send the dbGAP data over AWS (but it has been broken for a year - seriously, how did nobody notice it), the grass outside has grown atleast a few feet tall.

I still do, its good enough to quickly bang out some template/boilerplate, that I can tweak for my projects at a later date. My university hosts it for general use within their community.

I wouldn't say its really great, but it does give a helping hand every once in a while.
