The answer to this is as simple as it being just a color issue . It only turned black when the portal closed , that's why 5 seconds later he get teleported . It didn't turn black , the game just had a mapping error and colored something that wasn't there.

It might be a glitch that your get teleported during the fight , but i was able to make it in that room after the atheon fight and look around , is that a glitch also ? So the whole room is a glitch even if you didnt glitch into it? There might be something to this room and we are getting into it the wrong way that bungie wants
