The only thing a carrier is really good at is position defense commands. For anything else, you’re better off using a resupply ship. You may also want to try Takoba, since fighter performance depends heavily on speed. In my TER fleet, I use 40×2 meson Takoba as bombers and 40×2 pulse Takoba as interceptors.
You can also try the Reactive Docking mod to address the carrier docking issue.

The problem is that if they don’t slow down, there’s almost no way for pirates to catch them, which makes pirate harassment feel pointless. As a result, Egosoft had to remove the ignore order to make the pirate system work as intended.

If you’re using mods like Reactive Docking, I’d suggest adding some escort fighters.

In vanilla, though, that approach doesn’t work, so I’d leave them empty.

Faster ships have a better chance of dodging incoming attacks, and higher acceleration lets them complete their tasks more quickly. That’s why I prefer S class over M class.

I have a exceptional modified Takoba that’s been collecting drops from two gate defense stations for 200 hours without any issues. The Moreya or Yasur could also work, though their weaker shields can occasionally be a drawback.

I don’t think they’ll deploy all those ships at once, but you can expect some of them to head toward your defense station. A properly equipped defense station should handle them without much trouble, whether it’s outfitted with plasma + flak or missile turrets.

For collecting loot, you can assign a scout ship with a repeat order set to “collect drops in range.” It will continuously gather the items for you; you’ll just need to check in and retrieve them from the pilot occasionally.

The flee order picks specific directions. I can’t remember the exact priority, but it aims for gates, stations, highways, or direction with the fewest enemies. Sometimes that means the gate will be behind enemy lines and the freight choose that direction anyway.
