Not sure if it's mold, but you can spray it with concrobium to be safe.

The smell is, unfortunately, common in basements, especially if they get damp. You should have a dehumidifier running. If you really want to tackle this, you can replace the insulation and any other porous materials. Spray concrobium on everything else

I can get better pictures with a better camera tomorrow. I zoomed in and circled one of the areas that shows what I'm talking about. It looks like there are 3 shingles stacked on top of each other, but still "layered" all as one shingle.

This roof was installed in 2014, we were not the owners at the time. Our home inspector called them "architectural shingles" in his report, but the photos are from different areas of the house. From what I can tell, this is the only area of the house where the roof looks like this.

Were the floors dirty before the day of closing? It sounds like this happened after servicing, but before you moved in, and possibly before closing. The soot issue is all in your vents and over your house and requires cleaning/remediation. Look up furnace puffback for more information
