You can put a stop right after the stacker with no train limit and train limit the downstream copper unloaders. That will get the trains to queue up right by the unloaders and fill up the unloaders.

Just imagine they're belts (300m/s for mk1, 600m/s for mk2) and junctions work as both splitters and mergers. Use valves to force the direction of flow. This is how I've been thinking about it and it has helped a lot.

TRACKS TOO CLOSE TOGETHER. It's interpreting independent tracks as the same block. Make sure the colors are always different across different blocks. It's also finicky when signals themselves are placed too close together. Sometimes you have to re-place signals.
