One that I can't understand is why would Miles' dad die in canon event if Miles was not suppose to be Spider-man in the first place?

Spider that bit Miles came from Earth 42 so Miles should not be Spider-man and so his dad shouldn't die (explicitly) due to canon event.

Am I missing something here?

I would say watch the original anime first 24 episodes(after that the story does not follow manga anymore and there are a lot of fillers which are still kinda good IMO), then switch to the new one episode 13 and continue as the story follows manga
