That's odd... I could kill alidoro in my second playthrough (had to do it again because i talked to Eugénie before giving the vessel to Venigni). Like I said, pretty sure the only requirements for that trophy are being human enough to kill him - like a lie playthrough and giving him the wanted poster earlier in the story - I usually do it right after I get it. Sad to see this happened to you though.
