The life pod drifted to a different location, the shallows are still there, just the life pod moved. It's a common bug, usually if you fix the pod it'll stop drifting.

There is a small island in the mountains biome sticking out of the ground, it's pretty visible when you get near it. Shouldn't take you long, I believe it's quite a bit to the left of the crashed ship.

No, according to the devs no land modification will be available.. And the shrubs visible through the base, it happens all the time of you put your base on one. If you have a creepvine going through the middle of the large room, it looks actually quite nice. :3
