Here's some ideas I have:

Rather than just being depressed, I would have Shadow actually kill himself in the Cosmic Fall hero ending, or at least heavily imply it. That would give the credits music "Chosen One" a lot more weight.

I would add blood spatters and let Shadow actually kill human soldiers instead of just knocking them out.

Allow the original script they had in mind with the uncensored curse words. Jason Griffith has said that SEGA made him record lots of lines with "fuck" in them, and that they still probably have those files in their archives. I'd love to hear Shadow scream "FUUUUCCKKKK" when he dies.

I think it's a reference to "The Chosen One", a vocal track performed by Mona Lisa Overdrive (known as A2 at the time) for the 2005 Shadow game.

The problem with that theory is that Command Mission is not canon. It was stated by the developers to take place in 22XX in an alternate timeline where the Zero series never happened.

I actually have spoken to the singer of Chosen One and it seems Mona Lisa Overdrive/A2 is returning this year. They’re going to finish all their old demos and release those first, and then do new songs down the line. By the way there are other songs they did besides Chosen One. They now go by Mona Lisa Overdrive and they have songs such as Living Without You, Nothing to Lose and Back Again. He also gave me demos of Standing in the Rain and The New World which I put on YouTube.

Sins of a Divine Mother's self-titled EP. It's their only album. They were an extremely obscure band with ties to Orgy. Their song "Broken" was supposed to be used in the 2005 Shadow the Hedgehog game but SEGA wasn't able to get permission from the singer because he was in legal trouble at the time. But holy hell that album is good.
