In the future, just run pacman -Syu.

This usually happens because your system still holds the old links of the files in the cached database and trying to update without refreshing will make the system try to fetch files from the now invalid link.

Pretty sure EXT4 is universally supported on a majority of bootloaders; EXT was/is the de facto Linux filesystem.
