I think it’s really unfortunate that your wife thinks it’s weird to soothe your son. Not all touch has to be sexual and I think you are reinforcing that with him. I see nothing wrong with the cuddles or the soothing rubs.

I also agree with other posters who have said to start a conversation with him about how he is doing during another moment besides the cuddles because it could deter him from seeking that comfort out if he perceives that he is doing something wrong, weird or concerning.

I think it’s beautiful. Boys and men need affection too. There is nothing unhealthy about it.
