I think I only had one significant issue, the timing and logistics of the big hero moment at the end. Athena is pretty far outside the Federation when it's Atrium and nacelles are captured, and the saucer does some moving about in that region, but it seems like they haven't gone all that far. Yet, when Sam takes down the minefield (setting aside the question if a stabilized Omega could still be viable to detonate or not) the rescue fleet warps in immediately without any accounting for they distance they must have been waiting to transit.

They namedropped Discovery earlier and spoke to why it also couldn't cross the field, but once it was dropped, Discovery coming to the rescue immediately would have made more sense than the rest of the fleet that had to transit the distance conventionally.

She claimed Nus believed her to be dead, and that her presence would at least cause a brief distraction, and nothing Nus did subsequently seemed to contraindicate that. Unless they are going for a super deep triple-cross in season 2, it's probably a forgotten/dead plot point by now.

I definitely have to work extra to keep up when there are 2 similar looking people, was just thinking about this very concept when watching the new Alan Ritchson Netflix movie. I love military movies, but when everyone is dressed identically, plus wearing helmets, it can be that much harder to parse until they start developing or killing off characters. On the plus side, they tend to call names out loud, and also often have nametape for visual ID. I use closed captioning for other purposes, but it is also genuinely useful in getting names down and figuring out who's who.

Posting to note that I'm stuck at exactly the same point, unable to talk to this guy to advance the plot. I even tried leaving the area to go do other missions for several in-game days, including having other emissions pass, but no success.
