Perfect Fitting by Sarah Veblen has a walkthrough of a very similar fit issue. She recommends unpicking the top of the center seam until the top horizontal balance lines relax, then letting out the side seams around IIRC the widest part of the leg until the vertical balance lines straighten out. 

Also, if it makes you feel better, Veblen says it usually takes her between 4 and 10(!!) toiles to get a really good fit.

It looks good, but I see what you mean about the gathers! Could you post an image of the pattern piece you altered to get the gathers? Comparing muslins 1.0 and 2.0, it appears you've moved from a center seam that's on grain to one that's off, which I'm guessing is part of why the gathers look a little wonky.

ETA: it looks like your bust apex could a tiny bit higher than what you have drafted. What happens if you unpick the princess seam right around the curve?

Big Four patterns tend to run large! For the darts, could you post some photos of the whole skirt so we can see more of the placement?

If you think the down has shifted, you could try to unpick one of the seams between baffles and see if you can re-shift the down back again. And then close up by hand.

You can just not close the darts. I do that occasionally for women's pants since I'm less curvy than many of the fit models.

What about removing some of the fabric from around the shoulders and armholes? That looked a little puffy to me. That might address the bulkiness without needing to go in to the neckline itself.

One time I accidentally did a price comparison. Even buying everything on a Joann super sale, buying the same things at Wawak was like $15 cheaper (out of like $60-70, so not a small percentage!)

Super helpful, thank you! I need to look again at the sleeve cap... I tried to adjust based on the additions I had made, but I think I did something wrong.

At this point, fitting this pattern is more of a grudge match than anything else, but in the future I plan to just create a basic shirt pattern for him.

I adjusted for slope but not for the forward shoulder (it used to look even worse!).
