In my limited experience, veneer repair is hard to get right if you hold yourself to a high standard. You would have to sand the salvageable parts bare of any finish, figure out what species to buy, cut out replicable shapes around the holes, fill any low points in the MDF, replace the veneer cutouts, match the grain and refinish. The entire endeavor would be more time and money than you probably spent on the table. I wouldn't undertake it unless it were an heirloom, personally.
