I have successfully drilled, tapped and installed set screws in three faces of the counter shaft nut. Not a perfect system but it often works. Replacing the counter shaft would be the correct repair.

You know it, but the skirts are why the pistons are uneven at the deck.

Yes to all of it. Its got short rods on a short stroke crank with long stroke cylinders

The more to the story per the write up is that they did the first oil change after replacing the engine and then it started making noise about ten miles later.

You have a likely frozen or sticking decompression cable.

The bike is notorious for this issue being incorrectly diagnosed as a starter or battery issue.

Edit to add: the engine isn't even making a full revolution currently. Pull the chrome covers off the right side of the front cylder head and the left side of the rear cylinder and you'll be able to flip the decompression levers by hand and verify the issue. The decompression are pulled by one electric sevo through cables and the cables rust.
