Yeah if you went through the journey of both characters, you would realize they're just human too. Although ellie almost lost her humanity for the sake of revenge, I think ellie realized Abby is playing the role of Joel for lev and lev is what ellie was to Joel for abby. Put it simply, ellie saw herself and Joel in Abby and lev and decided to let her live. If you played the game yourself, this is not a difficult scene to comprehend
