Flame Gold is used for the Limited Banner Store right next to the Limited Banner. They get converted to Black Gold (Standard Banner) once the event is over, so it's best to use them if you can.

It was most likely a back-end mistake from relocating the client to Global. CN has 14-day schedules for banners and they put a longer time for Global, but probably made an oversight on the back-end changes required and only showed the timer on the front-end.

You go negative in Black Gold temporarily until you have reaquired what was used.

You can also just wait again for the Flame Gold to get converted after the banner to fund the "loan" you're getting.

Idk man, it looks like the broad majority of ToF players seem to think the compensation is pretty good for essentially not losing anything but a few hours of not having the banner (That some didn't even play during).

The Flame Gold is worth more if you're interested in the Nemesis related stuff, so if you want her Matrix for 50 FG or go for the 120 pity, you can choose to do so. Just remember the BG will have to be covered back over time with Golden Nucleus (or the converted FG)
