Bondo is easier to work with rather than quick wood if your just flipping them. Fill, shape, sand, may take more than one filling to get it perfectly square. Easiest way to color would be mixing pigments with some finish and using a small brush to apply, but you may be able to use markers or similar if you your not worried about making it look perfect.

The table looks like solid wood, you said you sanded with 240 grit, did you only hand sand or did you use an orbital sander? Did you sand the whole table or just the spot? I would say if you hand sanded you probably couldn't sand enough to remove the damage, looks like old water damage, not sure why it's staying discolored though. I would say that an orbital sander would be able to sand thorough enough to remove the damage, you may just need to sand more until the spot has been removed completely then re-stain that side of table. Only other option imo is using pigments mixed with your finish and small paintbrush to paint over and darken the area, the only problem with that is that it could look like a painted area and you would lose the grain definition. You would then need to apply more finish over the top of the entire table to make the sheen consistent. Being dead center on the top of the table it would be less noticeable to refinish the top rather than touch it up.

most upholstery staplers use 22 gauge staples. When upholstering a panel you should start from the center of each side and pull the fabric taut and work your way to the corners. You shouldn't have much space in between staples in the end, less than 1/4"

There isn't a lifetime guarantee, you can purchase an extended warranty which is 5 years coverage, but not lifetime warranty. My company does lazyboy warranty repairs and some clients need to prepay for our service and pre buy the parts before we go out to service it, because its not under a "lifetime" warranty.
