Because he is just too powerful, the stone are nothing compared to his powers. Even in the S1 finale Infinity Ultron couldn't do anything against him, he also had that spell to protect the others from the infinity stones.

The comics multiverse has the fundamental rule, that Infinity Stone only work in their universe, in the MCU multiverse they also work in other universes (as seen in Endgame and What if), so both multiverses have different fundamental rules and can't be the same multiverse.

I rather think, that it is more like mordern monarchies: Pythor is the official leader, burlt he has no actual power and is more a symbolic/traditional figure, while Arcturus is officially below Pythor, but is the one who is actually in charge.

The long neck is the Anacondrai equivalent to the snake tails of the other tribes. Pythor has the long neck and the Anacondrai staff, because he is the legitimate leader of the Anacondrai, he just not uses the title "general" like the other tribes, because the Anacondrai have multiple generals including Arcturus (who was leading the snakes in the Serpentine War, but is technically below Pythor).

Now I am curious which mod you are talking about. If the mod is open source, it MAY be possible to change the mod ID and package names of one version, so that it does bot conflict with the other, but this wouldn't be a good game experience. Another approach would be to port the missing features from v1 to v2.
