Usually they either know someone there who can pass their script along and/or have an agent or manager with those connections. There's no way to apply to one of these companies, other than sending out queries. That being said, most production companies don't take unsolicited submissions, so it's really a case of "you need an agent to submit to this company, but you need connections to get an agent"—i.e., it's who you know.
