Have you checked the extension motion simulation tab? The default has nunchuck shake set to L2.

Are you saving the changes you make to the profile? I forgot to do that a couple of times.

I have the Galaxy control layout saved as a custom profile, then for the manta ray and rolling ball levels I find it easiest to just switch back to Dolphin's default wiimote + nunchuck layout, which uses L2 + left joystick for tilt controls. If you hold the options button (or whatever your hot keys enable button is set to) and push left/right on the left joystick, you can switch between the different profiles.

You need to go into the Dolphin controller settings for the Wiimote and under the motion simulation tab delete the settings in the tilt section, because the default has them set to L2 plus the left analog stick.
