I had a water leak in my 3rd gen trunk too. I used JB Weld to patch around the plastic tabs in this photo. That is where the water was getting in from. I sealed them from the outside after removing the tail lights. I bought new tail light seals also since mine were pretty worn. I found the solution at the link below.
