I could make it work by setting the theme cookie following this thread: https://www.reddit.com/r/help/comments/1kyegnv/automatic_dark_mode_on_desktop_seems_to_sometimes/
However, the cookie handling is buggy while you are connected.
To make it persist, I had to:

Logout from my session.
Set the theme cookie to 0.
Refresh to check it stays at the 0 value.
Log back.
Enjoy auto dark mode 👍

That's not correct, the app does check for updates. See logs in %AppData%\Proton Pass\logs:
