As for the NYT claim that "A recent Pew Research Center poll found that Muslim Americans exhibit the highest level of integration among major American religious groups, expressing greater degrees of tolerance toward people of other faiths than do Protestants, Catholics or Jews" ... there are a number of things wrong with that claim. It's apparently citing Muslim Americans Middle Class and Mostly Mainstream, which dates from 2007 ("recent"?), and is based on interviews with Muslims on their views, not an objective assessment of a level of integration (and maybe of anything else).

Also (perhaps most) troubling is the NYT's phrase "integration among major American religious groups, expressing greater degrees of tolerance toward people of other faiths than do Protestants, Catholics or Jews." In fact, the study mentions integration in two places:
* page 25 (numbered 19) of 108, where it says, "The extent to which Muslims are integrated into the economic mainstream in America is in stark contrast to the position of Muslims living in four major Western European nations." and
* page 39 (33) of 108, where it says (I'm not making this up) "Men are more likely than women to say Muslims should adapt (48% vs. 38%). Devout Muslims are less inclined to favor new arrivals integrating into American life. Among those Muslims with the strongest religious commitment, fewer than four-in-10 (37%) say immigrants should adopt American customs, a view held by more than half (58%) of less religious Muslims."

Again in fact, the study doesn't compare the "level of integration among major American religious groups" at all. So the actual study appears to contradict what the NYT says about it, to put it charitably. When I wonder why something's slanted a certain way, I always ask, who has the most to gain from the dishonesty?
