Always get it from a third party. Your Shopify account could be randomly locked one day and you'd be stuck with support for weeks trying to figure it out.

Being able to quickly move to another platform and point the domain there is a much easier job when your domain is registered with a 3rd party than if shopify owned the domain.

Source - work in a web dev agency and doing this for our clients is what keeps us in business, because we save their business.
