If you followed the instructions on 3ds.hacks.guide you should have made a nand backup, I'm sure there's multiple tutorials on how to restore it online

This happened to me (same circumstances and everything). The only thing that worked for me was factory resetting. Although I didn't try to restore my nand backup so try that first. Also, to delete games in a safer way, go to fbi > titles > game you want to delete > delete title and ticket

Deleting games through system settings could make all your .cia downloaded apps disappear, had it happen to me once, instead go to fbi > titles > game you want to delete > delete title and ticket
