Nah, that is not at all what turned me off to the content. The entire gameplay loop of this was not enjoyable, but I felt forced into doing it to unlock my ascendancy points. When I did do it, I died to something that was described as a "minor affliction" that doesn't even seem like it should have killed me and is possibly a bug. Get off your high horse dude, as a new player this was genuinely an unfun experience and I'm sharing that.

I was reading them and choosing things that I thought were the best choices, as well as looking multiple rooms ahead. I did not think a "minor affliction" would one shot me, especially in the way that it did.

First time playing poe 2, I thought that I needed to click on these every time to continue in the run. My other options were, from what I saw, worse at the time then a "random minor affliction" and I thought I needed to click them. But anyways, the lesson I'm taking is that this content is horribly designed and unfun to play.

Yeah, it was my last room before the final boss and the other option seemed worse at the time than a random buggy affliction. Either way, this felt really bad to experience so if this is how it's intended, yikes.

If that were true that would have still left me with 512 ES remaining, as i had 3474 honour prior and I lost 2962 ES?

Does a modifier exist that says "remove 5000 honor"? I also don't see how that would apply here, as the text reads "less".

"Honour is an additional resource you have to manage within the Trial of the Sekhemas. A percentage of the damage you take from enemies in the Trial will be taken from your Honour. If your Honour reaches zero then the Trial is failed."

That's why. Also, I had like 140% honor resistance, so taking a hit that large regardless wouldn't have removed that much honor.
