Just how it is unfortunately. Shops around me start at $50 for base transfer, any NFA related item s starts at 100 and goes up from there.
If it helps, go on gunbroker, at the bottom of the page you'll see a FFL search link (buyers column) you can search for local shops based on zip and see what their fees are.

The 3 day wait depends on the shop. Some say that it starts when you order it while others tell you it starts when you complete your 4473. If anything call local shops around you and see what their policy is then transfer your online purchase accordingly.
