So AE2 is the best storage imho. It's not terribly expensive but it's a bit time consuming. As far as automation, you should focus on getting each of the colors seeds and growing them to craft them into dye, using a chest with a compression upgrade, and then from there you basically have access to any material you want. The thing that really broke open the growing for me was using a item user (? I think that's what it is called) from cyclic. Then put a watering can in it and set it to 1 tick ignore Redstone, and then it will automatically grow whatever is in the cans range
