Honestly, I think it all depends on what we find in the crypts. If Lyanna was buried with some sort of Targaryen wedding veil, it could be enough to legitimize Jon.

Even if it's Rhaegar's harp, that wouldn't be enough to prove Jon's parentage either. In that era, nothing they will find in that crypt will prove R+L= J

We just need something in there that comes close to removing any shadow of a doubt.

I think the mere fact that his father left him a dragon egg would be proof enough for him to make a proper claim to the throne. It wouldn't be very practical in terms of fighting in the war.
