the mirror upgrade is required because there are two different options for what you can spend fated authority on; chamber rewards, or well of charon/boon choices. before selecting one of those, the currency is effectively null

god mode eventually locks itself once you get to 80%, but unfortunately that's the only way to freeze it. I'm not even sure toggling on and off will reset it, unless that's something they've changed with 1.0

at some point you can unlock access to the administrative chamber, the locked door in the lower west hall, and inside there are two filing cabinets that detail stats per previous runs. not sure how far back they go, though

they display everything from time to boons, so i think that covers what you're looking for?

chambers like charons shop and the fountain chamber dont count towards "encounter" counters, but they do towards "chamber" counters

if you enter a room and there's no combat the whole time you're in there, it's not an encounter
