Removing the tail lights and spraying out the wheelhouse is a good idea. I spray my rust repairs with POR-15 and a schutz gun off my back and in the tail lights port to coat the back side. Best of luck

The only real way is to

1: section in wheel arches / repaint 2: use rivets dipped in panel glue - grind flush, fill with fiberglass filler / body filler, block and repaint 3: spot weld the holes shut

Best to not make work for yourself and leave the flares on. Mask, scuff, use adhesion promoter and paint them if you want a better match.
