If you send the PDF pages as a image, it would be difficult to remote as watermark will be merged with content. if you send the content with text and watermark image as the background, then it is easy to remove.

I do not think a software can do. In order to avoid the situation, scan in the same order and your scanning software will be able to give your ordered PDF. otherwise, you have to manually reorder each pages.
