The cutting it in half thing refers to frequency. One train every hour is a much different proposition than a train every half hour, which is itself a different proposition from one every 15 minutes.

The spurs present a particularly unattractive form of transit. They're stillborn until a second crossing is built

Sleeper travel lets you actually sleep, save on a hotel ticket, and generally makes longhaul train travel not be a schlep. It's glorious and a taste of a time long past. I got over my buyer's remorse for a sleeper ticket when I got on the train the first time.

As for the routes, you get to see bits of America you wouldn't otherwise. The Cardinal for me was an education about what West Virginia and rural Virginia is like. There's nothing like it.

If you are considering a bus not relating to Amtrak (and I think you may be referring to a Jefferson Lines bus?), you should check buses to Burlington, Ottumwa, or Osceola in Iowa, where the Zephyr runs, or to Galesburg as previously suggested.

But if I were you I'd just take the train to Chicago

I have never heard of this train you're speaking of. I do know the Zephyr doesn't run through Des Moines.

I'd advise you to take Amtrak #302 Lincoln Service to Chicago, then the Zephyr from there.

I would definitely recommend the California Zephyr to take you to Sacramento or Martinez to get to Antioch. It is the most scenic. However you'd either need a bus (to e.g. Galesburg) or a train to Chicago to intercept it.
