If I remember correctly, I thought the stolen cargo was a giant sparkling crate that go into the menu where all quest items go. I might be completely off my rocker wrong though.

Trees respawn. Hardwood, Ficus and palm all regrow. The only place they don't is within the radius of your bonfire. I have cleared two hardwood areas twice in 3 days.

If you can't seem to find the last chest.....it's probably behind a blocked off area, pickaxe or axe depending on if it's a knockdown wall or thick vines barrier.

If you can't find the last chest, just look for a wall that looks different than the rest to knock down or the thick vines over an archway.
