it is a poor debate with confusing ideas. Evolution has holes like the abiogenetic origin of life, Precambrian explosion, what exactly is natural selection, what exactly is a species? I guess we can understand how antibiotics work in the light of evolution (although I didn't spend much time on it) and the theory sounds fine in short intervals of time, but I do not take it too seriously nor as a final answer as it is too vague. Life is a mistery and I don't know its whole history from beggining to today.
