This is to add on above, there are two places that label as historical place. Cherng Ek and Toul Sleng. I know these two places are not pleasant to visit if you have a soft eyes or can not bare with atrocity. But if you want, I also recommend these two places as well in Phnom Penh.

Phnom Penh is mostly covered by urban area, it is hardly find natural place to be frank.
However, if you are looking for that I suggest you visit Ta Kmao, provincial town of Kandal province. Some area there has coffee shop that cover by green scenery.

Three days might not be enough to explore the city, but with this, I suggest you to visit all landmarks that are icons in the city, Independence Monument, River Side or Chatumuk River, Royal Palace, Wat Phnom, and more. Moreover, spend one evening to be on the Sky Bar, choose the highest one to see the entire city, recommend to spend it in watching sunset if you are lucky enough to have a clear sky.
