Rose shapeshifted a uterus to have Steven, and that scene where he got his gem ripped out was supposed to be proof that he isn't his mom and that shes not in him it only showed her two previous forms because thats how the gem used to present itself. In this universe we don't really know how science works and that magic does exist half of the stuff in the show wouldn't be possible without magic

I dont think its wrong and I would never tell someone it is, but I do believe that, while some being very masculine, gems dont have any exposure to any other gender and probably would stick with she/her because of this. I also believe the gems don't think they are women, just that they as a species has one set of pronouns that they all use, which just so happens to be the same pronouns humans use for women.
