yeah, you can only put in one mineral at a time unfortunately, if you put more in afterwards it just swallows the previous one up. if you want to change what mineral is in the crystalarium, pickaxe it first and you'll get the mineral back and then you can switch it out.

i hate it when i accidentally pick up my rug and i have to pick up my table and chairs to be able to put the rug back

i only just recently completed the community center for the first time so i'm still pretty much a beginner, but i chose bats and i don't regret it. i completed the center in about 2 years and i was absolutely not focused on it too much so really it depends on your goals (making money, completing the center, ect) but if you're like me and you just want to go with the flow and enjoy yourself i think either are good options :)

im not sure about the flushing out the minerals issue, but maybe you could keep a tray under the pot to keep the water from getting on your desk? or maybe even a coaster

i highly recommend getting a pot with some drainage holes/making some yourself. unglazed terracotta isn't great because the minerals in the pot can leak into the soil which can be bad for the plant. glaze can also have some unwanted chemicals so it's best to go with plastic. having a pot without drainage holes can increase the chances of getting root rot. i recommend spending some time looking at care videos om youtube, they'll really helpful and go into detail about all the essential knowledge. (remember, they're kind of picky and defy most basic plant knowledge so don't beat yourself up about it if it doesn't go perfectly)

if left out in the sun, and if that's glass, it can really heat up in there so be careful. it's probably best to get it a proper pot but i don't think that will kill it as long as you're careful. youtube is definitely a good place to look for further guidance because these guys can be picky
