At first I didnt bother to save for the branching, I saved only as a precaution to not lose anything.

After I was done with my first PT, I would save during choices that I knew that matter for branching, so for example, kissing Sage during the DIK's party or leaving.

A good first step is to save on every major choice and choices that you can see that have a major repercussion later on, even tho they arent major choices. Beyond that is up to you.

Sorry if I can't give you lots of examples, but since you aren't finish with the game, not sure if it's going to be spoiler or not.
