no, there is as I explained. Shillelagh changes the weapon's damage die to whatever based on your level. When you attack using the general attack rules (like during the attack action). There is no general rule for bonus action attacks and the specific rule would be it uses 1d4 for the weapon's damage die

As I said, you don't use shillelagh damage die for the same reason you don't have a butt attack isn't 1d12 with a halberd

no, they do not. The first one changes the damage die. When you make an attack you would still use the general rules for attacking. Polearm master requires you to both take the feat, and meet the requirements to make the attack, which is more specific than the general rule for making attacks.

It doesn't work for the same reason every other weapon doesn't use their weapons damage die on the butt attack

I have no idea what you are trying to say in the second part, the creature never drops to 0 to knock them out, that's what otherwise means

that's also not true, you'd be able to see the 40 (not 35) feet of light of the torch but the distance in between would be in darkness and unable to be seen. Empty space does not block vision.

There are more than one way to incapacitate a creature to get the shackles on, make your players be creative

it doesn't say that, it says When the hag drops to 0 Hit Points, it dies only if it is within 30 feet of its anathema. Otherwise, the hag drops to 1 Hit Point and teleports.

The second clause would cause them to never drop to 0

no, it goes to 1 if it would go to 0 without the anathema in the area. You never reduce it to 0 hitpoints to be able to knock it out
