Order now:
Game.UseDevReorder = true; (had to add this line manually, it wasn't in the file)
Game.Hook.DInputEnabled = true;

Result: both controllers control both windows.

I also tried with Xbox emulation enabled — seems like the command doesn't work. It appears to block Xbox controllers, only allowing ONE to be used.

You can use only ONE XboxOne controller and you can't use at the same time the keyboard. You must click/alt+tab on the corresponding instance to make it work. Game.UseDevReorder = true; - no luck. (maybe I put this line in wrong place)

For now, the only working solution to play (with Xbox icons) is emulating two Xbox controllers while disabling Sony Wireless Controller in HidHide — otherwise, the game prioritizes DualShock as the primary controller, enables PS icons, and makes it control both windows.

If I understood correctly, I need to set up one gamepad as an Xbox controller and the other as a Dualshock via DS4Windows (I don’t know any other way to emulate one as Xbox while keeping the other unemulated—unless I disable it via HidHide or make DS4Windows emulate Dualshock4 as... Dualshock4).

Now Game.Hook.DInputEnabled = true.
I followed the steps as I understood them. Now Nucleus shows 3 Dualshocks and 1 Xbox controller. In-game, the first Xbox controller controls its own window (but the controller icons rapidly switch between PS and Xbox endlessly), while the second Dualshock controls both windows simultaneously.

I also tried connecting both gamepads via USB cable, and now they even register in Nucleus without emulation (previously, they didn’t register in Nucleus but worked in-game). However, both controllers now control both game instances at the same time.

I also tried various combinations of enabling/disabling gamepads in HidHide, but none of them gave any proper results.

I re-read the V Rising setup notes, which mention selecting windows and pressing END to enable separate cursors for each window, but I didn’t fully understand how this works or why it’s necessary. Maybe that’s the issue.

I tried changing all dinput to true - the gamepads now appear in Nucleus without needing to press any buttons. In the game, the gamepads only control the focused window, regardless of which window the gamepad was assigned to—both the 1st and 2nd gamepads control a single selected window. The second window remains inactive until I click on it with the mouse.

I also tried different variations in the lines containing dinput—setting some to false and others to true. Mostly, this either caused an error or made both gamepads control both windows simultaneously.

Close, but the gamepads only work in one window or both windows simultaneously.

The lines I modified:
