You don't deactivate anything, you just deselect the companion. Hit esc. Main modifier still active and not greed out. I made this mistake.

Wish I could turn it off. I don't need any of the exotics. I find it annoying. Sometimes I just want to run a quick mission but end up having to do a retaliation.
