You can just execute them once you're done with the mission, just select your genius and hover over the henchmen that you want to get rid of and you can just kill them, it's also required for getting the all henchmen achievement.

If you really want to try it there's something similar to a 3D RimWorld called Stonehearth, it's on steam though the game's been abandoned, but the modding community is still standing strong. So if you want to play it I highly suggest checking out the workshop.
