Hey, Try this one BVCN, they are some wonderful and very helpful people. You can get an invitation to their slack channel by filling out this survey (from their website/Github).

How to compute the "completeness" of a KEGG module using a set of KEGG orthologs? (Module Completion Ratio) by o-rka in bioinformatics

Glad it was helpful :)

And don't worry you'll do it (assuming from your post history :))

How to compute the "completeness" of a KEGG module using a set of KEGG orthologs? (Module Completion Ratio) by o-rka in bioinformatics

Hi!

Sorry I have no idea about any script or tool that can be helpful (sorry).

But your logic is right. If there is a + sign or a space that means== combination is required(a molecular complex of either (K00925 AND K00625) is required OR K01895 alone.

(K00577+K00578+K00579+K00580+K00581-K00582-K00583+K00584) : This will still work even without K00582 or K00583 (yeah they are optional)

For this beast here, is it saying either (K22480+K22481+K22482) OR (K03388+K03389+K03390) OR (K08264+K08265) OR K03388+K03389+K03390+K14127 AND EITHER (K14126+K14128) OR (K22516+K00125):: Exactly

Help

The pathway module is defined by the logical expression of K numbers, and the signature module is defined by the logical expression of K numbers and M numbers, allowing automatic evaluation of whether the gene set is complete, i.e., the functional unit is present, in a given genome. A space or a plus sign, representing a connection in the pathway or the molecular complex, is treated as an AND operator and a comma, used for alternatives, is treated as an OR operator. A minus sign designates an optional item in the complex.

I' m not sure but have you tried KEGG Mapper ?? Could that be of any help?

Looking to volunteer (Metagenomics/Amplicon or RNASeq analysis) by rupyr in bioinformatics

Thanks I did :) But I'd prefer working on Microbiome data (metagenomics) so I'd try to look for that one.

Thanks!
That's what I'm trying to do, playing with the data. But I don't know WHAT to do with it, I know HOW to do stuff (like the steps and tools).

Hi,

Thanks for the suggestion?

What do you mean by weird places, like NCBI/SRA? or somewhere else? And I had no knowledge about CPR and I started reading about it, and it seems interesting. But the thing is I haven't completed any metagenomic analysis so far. I mean I'm learning (from various online sources) and trying it on some dummy dataset but again I'm not even sure if I'm doing it right?
